I understand that this has been implemented awhile back, I experimented on it and I discover that 3* sets that upgrade to 4* sets is weaker than an original 4* set for set bonus.

The reason is the 3* set thats get upgrade to 4* set still retain the 3* set bonus. 

A suggestion would be to improve the set bonus as well or it is counter productive to upgrade it and receive a "better gear" but get a weaker set bonus compared to the original piece.

In addition it is quite expensive to upgrade as well to a higher tier *.

i think the real intention for this is for the upgrading of 4* to 5* and 5* to 6*
you can farm 4* eq in legendary pretty easily so its not worth to upgrade a 3* eq moreover as you mention it only improve the base stats.

I believe the same mechanic i mentioned works for 4* to 5* as well, where the set bonus remain as the earlier tier and only the item base stats increase.
Again this defeats the purpose of upgrading to a higher tier, when an original 5* is better than 4* that upgrade to 5* due to better set bonus.

Yup but the problem is that getting 5* eq is not that easy so they are providing us ways to upgrade lower tier eq to at least get better base stats.
